And the idea of Torchwood as an agency protecting Earth doesn't mean it's necessarily for or against the Doctor - he can have a rather different agenda.
The Queen specifically said that the Doctor should beware of Torchwood. It's definitely for protecting Britian from aliens—and what did Harriet call the Doctor? Another alien threat. I think it's foreshadowing.
