The ninja stuff is a reference to Brotherhood of the Wolf, a crazed French horror movie that is a big influence on this ep.
Queen Victoria - I thought that was definitely an echo of Harriet Jones in TCI and a hint that the Doctor might have been a bit wrong there. And the idea of Torchwood as an agency protecting Earth doesn't mean it's necessarily for or against the Doctor - he can have a rather different agenda.
