It sounds like Queen Victoria ordered Torchwood to be careful of the Doctor, rather than Jack. Considering her attitude at the end, mightn't Torchwood's purpose have been to develop weapons to fight the things that do not exist in "her world"?
Maybe Jack's working for the only big extra-terrestrial unit he can find near Rose's time period? Since UNIT got killed off in Aliens of London. Or perhaps he's just so desperate for news of the Doctor he's working for them in the hope that he'll be able to find the Doctor before they do? *optimist, whoa*
